The only modification is a package name change.
( org.apache with orbeon.apache ).

This was done because we had too many problems with the wrong
jar/wrong version being found.

It can be difficult to insure compatibility, and Xerces,
as an open source library, has been evolving a bit and
since they were included in the Java distribution, there
are yet ways to specify which version to load (endorsed dirs).
 
But as to specific reasons they are different, I don't know,
only in general to insure the system doesn't break when other
Xerces/Xalan jars get installed.

As Dan mentioned, we just repackage them to ensure that there is no
clash with versions provided by the JDK / Servlet container / etc. So
far that's the most reliable solution we have found to ensure no-hassle
installation of OPS.
