You may want to ask the exist-db mailing list, but if
you have not tried to rebuild indexes, you could try the
following.

You can do a complete reindex as follows:
* stop eXist
* go to your data directory and remove all .dbx, .log and .lck files
EXCEPT dom.dbx, collections.dbx and symbols.dbx
* start up eXist again
* trigger a reindex
